Modifying elevation data of a geotiff
I have a geotiff (georeferenced) of a quarry site. I want to "fill in" the quarry to demonstrate post rehab topography. Is there an easy way to paint on the tiff (i.e. elevation paint??) to show the altered levels so I can then drape an image over the future topography?

It might be quite a bit of manual work. You could do this using breaklines or points that are at the new "filled in" elevations of the quarry. Create lines and make sure each vertex is at an important elevation change and then Create Elevation Grid using the lines. It will definitely not look like a real DEM but should be good enough for draping photo.
