So the reason the PDF is not shifted further to the right (to match the image better) is because of the resolution of the background data?

Yes, exactly!
In other words, the airport is not to scale. Airports are enlarged on the aeronautical chart to make for easier reading. Help your pilot find the airport! That is a good thing.
It also doesn't help that the aeronautical chart is orginally Lamber Conformal Conic and my project was Geographic. All those things contribute to the skewing of the aeronautical chart.

You mentioned nothing of the overall offset b/t the PDF and the map. It looked to me to be a complete image offset of ~500ft X and Y. I have this same problem with USGS DRG Topoquads. I have to shift all GCPs based on a real point than I know the real lat long position. No matter what projection or datum I use. The offset is still proportional by x/y ratio. Any similar problems?
