Export DEM data to Adobe Illustrator
Is it possible to cut out a portion of DEM data from a larger data set and transfer it into AI, for use with Mapublisher? (And if yes, how do I do it?).

I'm not sure what formats that Mapublisher supports, but you should be able to use one of the File->Export Raster menu commands (like Export GeoTIFF or JPG) and get a subset of your DEM to a new file. Use the Export Bounds tab to specify the region to export. I imagine that Mapublisher supports at least one of the formats that Global Mapper can export to.

The export worked well, import into Illustrator too, only there is a scale difference, which I think might be caused by a difference in projection. I'm still working on it. Also, the color bar on the left is copied when I export a TIFF file, thereby obscuring a strip of the data. Is there a way to avoid this, as far as you know?

You can turn off the color bar on the left prior to export by right-clicking on it and choosing the option to close it. Or, you can just uncheck the box to include the elevation legend, scale, and grid when doing the export using the File->Export Raster->Export GeoTIFF menu command.
